What are the options for a BGSH with a JXD 6 cylinder with several cracks in the block. Engine swap or repair

Kinda hard to tell, with that much information.  Definitely one or the other.  Details of size, where, and any other details of engine condition would be necessary to even guess at a distance.
Blocks can easily be cold metal stitched these days.  just a matter of cost, if possible.  Can also be welded or filled with JB weld or the like.  It just depends on what the damage is - and of course, the condition of the rest of the engine.  If it is out of spec on all measurements, purely on economics it may be better to find another engine.

Cracks are from the #2 to #3 cyl past the exhaust valve of the #2 and through the water port that is between them. Also #4 and #5 cyl have a similar crack. Also there is a crack between the #3 and #4 at the narrowest point and through a water passage. I removed a welch plug on the left side near the starter and the block was full of mud at that point. Is there any JXD engines or blocks available.

OK, I have four JXD core motors and haven't got all of them torn down.  It might be that I have an extra block, I won't know until I get them apart.  I just need to get one good runner for a WWII White Scout Car that I am rebuilding.  The JXD was used well up into the 1960's as an industrial power plant  so most parts are available.  In WWII the engine was used in the Scout Car, M8 and M20 Armored Cars and the US6 Studebaker 6x6.  Also in searchlight generators, some pumps and some welders.  After the war in forklifts, pavement breakers and welders.  Also Hough Payloaders.  I have one that came out of a Lincoln Welder (In fact I think it is the same one refferred to on EBay back in 12/05) As far as I can tell the blocks were basically the same but the accessories such as bell housings front drive cases and other stuff is different.  I understand there may be 2 or three different crankshafts that vary between application and a length of the crank button and flywheel  bolt pattern.   additionally there is both a tapered nose and straight nose on the crank.   I've found that a good place for military JXD parts is Jerry Biro, PO Box 135, Bladensburg, OH  740-745-1475

Of the four two are still in the chassis and both have had the pans off for a long time. I have no idea what the condition might be, but I see no visable cracks from the outside which is a good sign.  I'm on a learning curve myself as to a possible difference in blocks and cranks. I'm going to call Hercules parts and try to sort out what I have.  The welder had an updraft exhaust and that has been sold already to a customer with a Hough.   I do have a 6 volt gear driver generator and front cover with governor that I won't need,  Just bare with us, it might take time.  Thanks Howard in ID
